Is it possible to have DMX signals going for a second ship? Can the server send different channels or something for ship 2, ship 3, etc?

Short answer:  Yes.  Although, maybe not how you're thinking.

The computer that is the "main screen" for the other ship can have it's own DMX adapter/controller hooked up and it's own universe of lights and devices.  This is useful as often you wouldn't have multiple bridges in the same room or maybe even city.  Basically, hook it up just like you did the first bridge, then when you run a main screen from it, it controls the DMX lighting in the same way.  This is also useful if you might want to run the second bridges as their own servers outright, or if who's being the main server is liable to change.

Am I understanding that the system showing the main screen will output DMX, whether or not its the server?
Is this what you mean, or am I misunderstanding

Ship 1
Game Server --> Main Screen --> DMX
client 1 - weapons
client 2 - helm
client 3 - science
client 4 - engineering
client 5 - comms

Ship 2
client 6 --> Main Screen --> DMX 
client 7 - weapons
client 8 - helm
client 9 - science
client 10 - engineering
client 11 - comms

And while I'm at it, Can you connect more than 1 server together? I may have just blown my mind up!

Basically, you seem to have it, although no, as far as I am aware you can't connect more than one "server."  You're running one server that has a "main screen" client attached from another ship which has the DMX dongle and all the lights it wants on it.

Awesome - summary - A station running a main screen will output DMX. Does not matter if this station happens to be the server.
3 ships, 3 main screens, one of which happens to be the server. 
Each main screen computer will output DMX.

Correct?

Correct!  One minor thing though:  I'd always have Ship 1 be outputting main screen from the server and be the first DMX.  There are some things that may not work 100% otherwise.

Yeah, for multiple ships there still must be only one server, which handles the shared environment they all exist in. The old War Server tried to create a way for servers to communicate and share in a single game, but there will still flaws with it, mainly because the ships in the fleet could only meet with each other if they disconnected from their own server and joined another one.

I tried to play around with ways to automate that process, but I was never able to make it work, and the War Server just faded into obscurity.

I'll note that you can have the server just running off by itself and give Ship #1 a Mainscreen client of its own. However, I think Lightwave_Gecko is right in some things not working. For instance, I'm pretty sure audio files played from a script will be heard from the server, not Mainscreen #1.
